The cruise line may have organized shuttle boats to St. Mark's. If so, there will be announcements made in the ship's daily newspaper. There will likely be a fee charged to your shipboard account for this service. The shuttle will run straight to St. Mark's and will also shuttle you back to the cruise terminal from there.
If there is no cruise line shuttle, there is another option. The Alilaguna Line runs a water shuttle right from the cruise port directly to St. Mark's. No stops. No bother. The Alilaguna shuttle to St. Mark's runs every half hour from 8:30 AM until about 4 PM.
Once you disembark the ship, walk past the land buses, and follow the signs for transporation to San Marco. The ticket booth will be between the 2 piers where the ships are docked. You can buy your ticket to San Marco for around €12 round trip, €6.50 one way.
You will be dropped off most likely at the Riva dei Schiavoni station. This station is right of St. Mark's Square, but you'll know which way to walk if you head towards the campanile, or tall bell tower. It's about a 5 minute walk and you will have to cross two bridges to get there.
For the trip straight back to the cruise terminal, the shuttle runs from St. Mark's every half hour from 9 AM until about 4:10 PM. Walk back across those two bridges and look for the statue of King Vittorino Emanuelle II. The station is nearby.
The shuttles do not go on the Grand Canal. They are fast so they use the wider, less winding Giudecca Canal. If you'd like to cruise down the Grand Canal or visit any other portion of Venice, take the Alilaguna Shuttle one way to St. Mark's. Explore there a bit and then take the Line # 1 vaporetto, direction P.le Roma, up the Grand Canal hopping off and on wherever you like along the way.
